My dog does the same thing -- it's allergies (at least it is in Rocky). We had him tested some time ago. It's not a food-related allergy. It's more like an allergy to mold or pollens. Does she seem to do it more after she comes in from out doors? If so, it may be grass.

It's hard to say if it's more after coming in from outside - we have an enclosed yard, so whenever I'm home the backdoor is open and she goes back and forth as she pleases. I don't think it is - it seems to be most often at night. I've wondered about allergies, but her feet never seem red and irritated, and she never bites them so much that they get raw or so that she looses hair (which I thought was one indication of allergies), so I don't know.
