BWGEN is strictly a brainwave entrainment program that is primarily a binaural beat generator.  The screen flash is a way to add a visual component to the entrainment program.  To add embedded, subliminal affirmations would require significant modifications to the code.  Additionally, the flashing of affirmations on a computer screen has been found to be ineffective at best due to the low number of phrases/hour.  They are usually turned off completely after a day or two due to the eye fatigue caused by the reflexive action of the eye to try and catch the message when it appears.
