Brainwave entrainment, binaural beats or otherwise shouldn't affect anything other than your state during entrainment and for a short time thereafter. The cilia in your ears are what detect the sounds, be it musical or tones and have no ability to differentiate what the tone is. It is your mind that interprets the sounds and identifies them. Entrainment shouldn't have any lasting effect on your perception of music.
