NP2 and Brain Sound Studio both do Isochronic tones as well as Crossfeed, panning, pulse mod and low pass filtering.  The user area at Transparent has many well designed programs as well as those included with them.  Both are capable of adding audiostrobe tracks as well and can use your computer screen if you don't have goggles.

They are a tad more costly than a license for BWGEN but I think you can get crippleware (no save or export) free trial.
