It often gets worse before it gets better.  As your intestines heal, new cell form, which are much more reactive to anything in your diet that you are sensitive to.  So, until these young cells mature, it's a bit of a roller coaster.  I was quite reactive to most gluten free processed foods, because of some of the ingredients and additives that I'm sensitive to, so I had a very simple diet during the first few months, just meat and veggies and a little brown rice, basically.
 
Are you still doing the SCD?  You may need to do a combination of SCD and GF.

Hi, my name is Chris. I am 33 and had Dr. Fine's test done. Result:
gluten sensitivity. I have been following the Specific Carbohydrate
Diet for three weeks. I have always had a lot of abdominal pain and
fatigue, but since starting the diet I am much more fatigued and have
been having lots of aches and some swelling moving throughout my body.
Also one massive bruise where I don't think anything happened to my
knee. And, sometimes instead of a bowel movement, only mucus (1/2 c.)
comes out. I have spent years going doctor to doctor. They all want me
to go somewhere else. I am trying to figure out if I am on the right
track, if these things are to be expected or if they are unusual. The
Specific Carbohydrate Diet is more strict than just being gluten free.
I have had lots of bloodwork, colonoscopies, a CT scan, and upper GI x-
rays. Yesterday had blook drawn for anti-thyroid or anti-adrenal
antibodies, vitamin D level, and other things. A naturopath discovered
low adrenal function. I have had two people mention a "chronic pain
syndrome". Help! I have not been able to work for three weeks.
